About Molecular Dynamics

Molecular dynamics (MD) is a form of computer simulation in which atoms and molecules are allowed to interact for a period of time by approximations of known physics, giving a view of the motion of the atoms. Because molecular systems generally consist of a vast number of particles, it is impossible to find the properties of such complex systems analytically; MD simulation circumvents this problem by using numerical methods. It represents an interface between laboratory experiments and theory, and can be understood as a "virtual experiment". MD probes the relationship between molecular structure, movement and function. Molecular dynamics is a multidisciplinary method. Its laws and theories stem from mathematics, physics, and chemistry, and it employs algorithms from computer science and information theory. It was originally conceived within theoretical physics in the late 1950s, but is applied today mostly in materials science and biomolecules.

Previously, he worked for a start-up company in Italy to furnish advanced and informed decision support to biotechnology and pharmaceutical companies. He also worked in the CINECA supercomputing center.

What you need basic:
A PS3 with any size hard drive
or
An IBM Cell Blade Server

A USB Keyboard and Mouse
A Computer CRT or LCD Monitor is recommended for setup.

You will either need to use the PS3GRID Live linux setup, which requires a 512MB or larger USB Drive (Sometimes called a pen drive, flash drive or thumb drive). At this time only 512MB is necessary, anything larger does not use any space beyond the 512MB for BOINC. This setup does not require use of your hard drive. This is basically a self contained easy setup, once downloaded and copied to the drive you are ready to go in 5 easy steps. This is better for those that do not know much about linux. If you have the PS3 with memory card slots, you can use one of these types instead of the USB drive. I tested these, see Storage Device Type thread.
or
You will need to install Yellow Dog Linux (YDL) and the PS3GRID BOINC client on your hard drive, other distros may work, but YDL has built in PS3 support. This requires a partitioning of your hard drive, which takes away some space from the PS3 in game mode (native mode). Other distros may be used, but may require extra steps to get going (being more difficult). YDL is recommended.

What projects does my PS3 support
(as of December 2008)

  • PS3GRID of course.
  • SIMAP - with a manual install, see their website for details, but this only runs on the Main processor and NOT the cell engine (SPEs), so there is no gain over a regular PC. It does make a good backup project to keep your PS3 busy should the others above run out of work or have connection issues.
  • SETI@home - again requires some manual installation, see SETI@home message boards.
  • YOYO@home - But not all applications, See YOYO@Home website, under applications. As of October 2008, the one application which had PS3 jobs has finished. There is no more work available.
  • PS3GRID,当然应该包括项目自身。

In order to run BOINC on the Playstation 3, you have to install GNU/Linux as operating system. We provide here a brief installation guide that can contribute to save time to get your dual boot PS3-Linux machine up and running. Installing Linux also allows you to use the PS3 as a normal computer which can be useful anyway.

Installing Linux on a PS3 is practically the same as installing it as a second operating system on a normal PC. Therefore, we cover here the basic steps that allow to set up a dual booting (e.g. PS3 native and PS3 Linux) machine. Here we list the three steps:

    * YDL DVD ISO (This is a DVD .iso, so you will need a DVD burner to burn the ISO on a DVD under Linux or Windows)

STEPS TO INSTALL LINUX ON THE PLAYSTATION3

A) CREATING SPACE FOR LINUX OS

    * Switch on your PS3. Select Settings -> System Settings -> Format Utility.

    * Answer Yes to the following question \'.... Are you sure to continue?\' No data will be deleted. Select \'Custom\' when asked about partition settings and then select \'Allot 10GB to the Other OS\' (you may decide to give 10GB to the PS3 system depending if you plan to use more Linux or the PS3 for games).

    * After this step, your PS3 will format the hard drive accordingly, creating a 10GB slot in your hard disk for Linux OS.

    * When the PS3 has finished formatting, a \"Format Complete\" message will appear. Everything is OK. Then, Press X button on controller to restart the system.

B) BOOT A MINIMAL VERSION OF LINUX

    * After completing part A), insert the YDL6 DVD you have burnt before.

    * Select Settings -> System settings -> Install Other OS. After that your PS3 will search for an \"other os installer\". It should find it on your YDL DVD in the /PS3/otheros/ folder on the DVD, so you are prompted something like: installer found in ....

    * Press the X button. Your PS3 will install the \"minimal Linux boot loader\" (otheros.bld file) so that you can run a minimal version of linux when restarting your PS3.

    * We have to tell your PS3 to run the bootloader every time it is switched on, so that you can choose between the two operating systems. Select Settings -> System Settings -> Default System You will have to choose between PS3 and Other OS. Select Other OS.

    * From now on, follow YDL installer instructions.

    * Download the drivers from the NVIDIA website into a directory (for instance /tmp)

    * Press ctrl-alt-F1, a text login screen will appear

Fedora

For Fedora Linux we can use the livna repositories to easily install the NVIDIA graphics drivers. This way the driver's kernel modules will also be auto-updated after a kernel update.
在Fedora Linux系统下,我们可以使用livna库来轻松地安装NVIDIA图形驱动。这种方式下在内核升级后,驱动的内容模块将自动升级。

To add the livna repositories just go to http://rpm.livna.org/rlowiki/ and click on the link that fits your Fedora version in the repository RPMS section to add the livna repos to your software sources.

Open a Terminal and become root by typing

Ubuntu

For Ubuntu Linux there's a software called Envy which will automatically install the NVIDIA drivers and auto-updates the NVIDIA kernel modules after a kernel update.

To be able to install Envy make sure you have enabled 3rd party repositories in your software sources.
为了能够安装Envy ,您必须确保您的第三方软件库内允许列表内有该软件资源。

For Ubuntu 8.04 open the Synaptic package manager and search for Envy. The package manager should find Envyng, Envy-gtk and Envy-qt.
Ubuntu 8.04系统内含Synaptic软件包,打开找到Envy,包含三个文件Envyng、Envy-gtk、Envy-qt。

Simply click on Envy-gtk to install it, which will also install Envyng. After the installation you should find a new entry in the Applications menue for Envy. Just start it and you will see a GUI program which allows you to install NVIDIA and also ATI drivers.
单击Envy-gtk来安装,Envyng会一并安装。在安装完成后您可以在应用菜单上发现一个新的程序组。启动该程序,您将看到一个图形界面允许您选择安装NVIDIA或者ATI的驱动程序。

Since Cuda 2.0 has been made available in the middle of August last year, the project provides applications that are compiled with the Cuda 2.0 SDK.
Unfortunately Cuda 2.0 only supports Cards that have the compute capability of 1.1 and higher.
Cards that offer only compute capabilities at 1.0 level are lacking a hardware features (support for Atomic functions) that Cuda 2.0 relies on, hence Cuda 2.0 compiled apps won't run.
自从去年8月中旬Cuda 2.0发布以后,项目规定应用程序必须能够采用Cuda 2.0编译。
不幸的是Cuda 2.0仅仅只能支持显卡发挥1.1或略高一点的计算容量。
仅能提供1.0水平计算容量的显卡缺少一个硬件特征(支持Atomic函数),而Cuda 2.0必须依赖该特征才能运行,由此Cuda 2.0编译的应用程序将无法运行。

64 high clocked or 96 moderately clocked stream processors should be fine to participate and give results within a reasonable amount of time.
64高速时钟或者96普通时钟的流处理器更适合参与本项目,并能在任务期内及时快速地反馈计算结果。

Cards that are marked red will not run the projects application.
Cards in black are technically able to run these applications, but are to slow to finish the work units in time or would need continuous babysitting on a multicore system. These cards are hence not recommended by the project.
Green cards will run the current applications without problems, if there is any please consult the forum...
下面的图表中:显卡如果被标记为红色将无法运行本项目应用程序。
显卡如果是黑色的,那么在技术上将可以运行这些应用程序,但在按时完成任务包方面较慢,或者需要在多核系统上连续的切换。

As this forum software doesn't allow to edit ones own posts after some period of time, I can't update this post directly.
